This case is possible only if we have PDPs on the source and target PWA that are different - have different webparts placed. In this case, FluentBooks cannot always correctly merge new changes into existing PDPs on target environment.
There is a setting in FluentBooks that allows to resolve this problem - you can “clear” PDP at target PWA before exporting.
